Yes, all nukes effect every squad, allied, hostile or friendly just the same. Although you cannot launch nukes at allied OP's you CAN launch at a neutral OP which is under attack by your alliance.

Now, the nuke system works like this:

Squads landing on the nukes target on THE SAME TICK are NOT affected.

Squads sitting on the nukes target when the nuke hits ARE affected.

Squads MOVING (not attackers are not affected) 1 tick away from the nukes target when it lands ARE affected.

yup but ur alliance must land 1 tick before or is returning from the colony and 1 tick away from the colony
