Can I remove spies that are already in my base with spy protection or anything?

Unfortunately, No. You can protect yourself though from spies. Recruit your own spy and add spy protection. Adding spy protection without having a spy on your colony will cost 50 energy for 50 ticks. So best thing to do is recruit your spy and then add spy protection which only costs 20 energy. if you have more protection than an enemy spy has infiltration it will die the next tick it tries to attack.

I assume the 30 energy discount is activated only if the spy is in your colony?

yes, it has to be on your colony for the discount
