Two questions. Is there any point to just keeping your spy on your own castle?

Also, is there any quick way to get an accurate count of my own alliance mates' defenses? One of my allies is under attack and I want to know how close the battle will be if the attack lands unhindered. I can't see any obvious way of telling how many guys are in my own ally's base though.

When u keep your units on yourself u can add spy protection for only 20 energy and when it is not on your base i think it costs around 50 energy

and no unless u scan him or add up how many units he has on his base by the squads just put your mouse over the squads and and in the brackets would be the number of units in each squad add them up

Well "Spies" in Battle Dawn have really good advantages if you know how to use them properly and its a shame if someone doesn't use it to benefit them in any way except for just using it for a discount on "Spy Protection Ticks". But yeah like goldenpaw has said a "Spy" on a colony reduces (discount) the required "Energy" for gaining "Spy Protection Ticks".

Unless you Mil / Advance Scan them or take a unit count of the units they already have at the colony. But its better to do an incomming scan on your team members colony (if your not sure about their defence) so that you can send anti units to defend them against the attack.
