When you're conquered 4 things happen -
1. You lose all of your conquers
2. You lose the ability to use the gate in your colony
3. You lose the ability to conquer
4. Your conqueror's alliance's flag will be below yours.
NOTE: If another player not currently in your alliance wins a battle in your colony he/she will take the crystals currently on your colony. (You still keep any future crystals unless somebody wins a battle in your colony again)
As you can see, the only way you can lose score from being conquered is from losing conquers and losing crystals. Now look at all the ways you can gain/maintain rank:

So, you might have lost units while defending and you might have lost conqs when conquered. These things might have been the only things keeping your rank high while the colony ranked 50# might have had a lot of army and workers - keeping his rank high.
