I think a good addition to the game would be multi-level battlefields with elevators to transport mechs between different floors. There would also be some weapons that change the floor that the enemy is currently on. Multiple floors could create long, boring battles however, where mechs stay on different floors for 30 or more turns. To solve this, as mentioned before there would be weapons that can reach other floors. This mechanic could add a new level of strategy to the game and could even allow 3+ mechs in a battle.

To do this, each space on the battlefield is counted as a grid space, e.g A1, A2 and so on. The game checks the grid spaces the players are on, and from there decides the floor based on that. To move the other mech there are new 'Ascent' or 'Descent' (or whatever a good name is for them :P ) mechanics which move mechs between floors. All weapons with these mechanics would have limited use to avoid players just pushing each other to other floors and not battling.

I think it would require too much of a re-write/change in weapons (as you mentioned). If weapons can go up/down multiple stories, then what would be the point? If this were to happened, it would take a while to decide which weapons can go up/down for balancing reasons, but also, because the stories would be random, it would be hard to make a good mech that can fight on any map.
